The CBR has a "linked" brake system. So if if jumps on the rear brakes it would activate the front brakes as well. Front forks sure look compressed...Looking at the pics, he is on the rear brake.

1. Perhaps he wanted to be sure to cross the line before slowing down. Rather have a low-side and get 4th than slow down and get 6th.
2. Jumping on the brakes isn't always the best way to avoid hitting something.
3. Initially it looked as if he was on or very close to the ripple strip. You don't want to be grabbing the front in the wet and on slicks on those surfaces.
4. He's Johnny Rea. Whatever he's doing is better than what you're thinking.

Not sure, but I thought at first the linked brakes were developed for racing. These systems are crazy, you can lift the rear wheel an inch off the ground on a wet tarmac...If the forks are compressed and the rider is not touching the front brake lever...I just can't think of another explanation.

Softer settings to suit the conditions, snaps throttle shut and front dives a bit? Would they even go that soft on settings?

don't be that stupid guys! no f*cking linked brakes on a superbike!!! not even on a road going CBR1000RR! That was a collision no one could ever avoid. They were flat out of that final corner in 3rd at least which is quite a rush on a 210+ rwhp bike for sure...

Stupid? really? even on the road going CBR100RR?

It could be just the speed (split second before he could even touch the brakes), but looking at his foot position and front forks he seems to be on the rear brake.
